(511) Evaluation of chromatographic trap workflows for maximising proteome coverage and sample throughput

Liang’s poster highlights how trap columns can help overcome one of the key bottlenecks in nano-flow direct injection UHPLC workflows: long sample loading times. By enabling faster, high-pressure loading at higher flow rates while preserving analytical performance, this work demonstrates a practical approach to improving throughput, instrument efficiency, and scalability in modern proteomics experiments.

ABSTRACT

Liquid chromatography–mass spectrometry (LC–MS)-based proteomics is increasingly focused on achieving both high sensitivity and high throughput, requiring LC–MS configurations that maintain high peptide identifications and sensitivity while minimising system downtime and column degradation. Introducing a trap column into a workflow offers advantages for sample loading speed and analytical column protection, yet this has historically resulted in a reduction of proteome depth relative to direct injection.

We evaluated a range of chromatographic trap dimensions and workflows designed to optimise protein identification rates and support scalable, high-throughput proteomics. These workflows were assessed in trap-and-elute configurations coupled to IonOpticks Aurora analytical columns, with performance benchmarked against direct injection. Experiments were conducted on nano-flow UHPLC platforms interfaced with mass spectrometers from Bruker and Thermo Fisher Scientific and included both back-flush and forward-flush trap operational modes.

Back-flush operation, where the trap is loaded in one flow direction and then eluted in the opposite flow direction, delivered near-equivalent proteome coverage to direct injection, with minimal impact on peptide identifications, peak widths and peak symmetry. In contrast, forward-flush mode, where loading and elution occur in the same flow direction, incurred a modest reduction of fewer than 5% in peptide identifications. Both workflows were able to achieve sample throughputs in the hundreds of samples per day. In both modes, reducing the trap length substantially reduced carryover compared to longer trap designs.

These findings demonstrate that short trap column workflows can achieve high peptide/protein identification rates across diverse operational modes, with the choice of flush direction providing a tuneable trade-off between proteome depth and analytical column longevity. This flexibility positions trap-and-elute configurations as a practical and scalable strategy for maximising both protein identifications and sample throughput in demanding LC–MS proteomics pipelines.
